Here is a breakdown of how the story would have gone

Stiles capture Kate, Peter has turned Scott.... but his interference has an effect on timeline as the shield protecting The hill falls.

Hence Madelline slayer and vampire coven arc (Klaus and TVD Interaction) .

After that would have been a time skip , with stiles and lydia heading to college. In college, stiles daughter or presumed daughter would travel back in time to warn them about the upcoming war. It would be shown that the girl is Allisons and his daughter because lydia had died in that timeline....

Lydia does die, giving birth...it is shown that magic can't breath life. And a choice has to be made. Lydia chooses their child, no matter what. not because of any other reason...

The Nogitsune turns stiles void as he rampages across USA....

Shield Chross over as stiles meets agent Argent. In the process of putting his life back together she helps him ... rather their daughter does as they have to face new .... kryptonian threats.
